Penny interrupts the four physicists sharing [[Thai]] takeout and having a [[Superman]] movie marathon. She asks Leonard to sign for a package while she is out the next day and Leonard agrees, hoping to impress her. The package turns out to be a large piece of furniture from [[Ikea]] and the delivery man leaves before Leonard can ask him to take it upstairs. Leonard recruits Sheldon to help him carry the package to Penny's place, but they can barely lift the thing off the ground let alone up three flight of stairs:

<blockquote>
"Ah, gravity, thou art a heartless bitch."
</blockquote>

When they finally manage to get the furniture into Penny's apartment (all the while trying to use simple [[physics]] and failing miserably), Sheldon is shocked to find her place an extreme mess, claiming it, "chaos; a swirling vortex of entropy." After she comes home from waitressing, Sheldon tries to convince Penny to clean, but an embarrassed Leonard drags him away before Sheldon can explain himself.

While Penny is sleeping, Sheldon breaks into her apartment, obsessed over her uncleanliness, and begins to clean. Leonard awakens and, thinking someone has broken into their apartment, creeps into the living room, wielding a glowing toy [[lightsaber]]. Sleepy and frustrated, Leonard tries to stop him, but ends up helping him clean anyway. They decide to speak in an exaggeratedly low register because, as Sheldon points out, [[evolution]] has allowed for women to be sensitive to high pitch noises while they sleep so they can be roused by the noise of a crying infant; this proves to be true when the nervous high-pitch tones of Leonard's voice cause Penny to toss and turn in her sleep. The next morning, the geniuses are tired but Sheldon is content with a job well done...so much so, that he decides to eat a serving of low-[[bran]] content breakfast [[cereal]]. Leonard however is not pleased and tells Sheldon that they stepped over the line, all the while dishing out a very heavy dose of [[sarcasm]], a brand of humor Sheldon fails to comprehend. Leonard's fears are confirmed when Penny wakes to a very organized apartment and is seemingly very disturbed:

<blockquote>
"Son of a bitch! You sick nerdy bastards!"
</blockquote>

Sheldon apparantly left evidence of their entry in the form of a written guide of organizational tips for her closet. A very creeped out Penny barges into the geniuses' apartment (Sheldon immediately switches to a high-bran content cereal) and, despite Leonard's frantic apologies, demands that the "nerds" return her key and stay away from her forever. Leonard immediately sends Sheldon to apologize again; to the embarrassment of Leonard, Sheldon makes a mess even bigger than the one he cleaned:

<blockquote>
"I am truly sorry for what happened last night. I take full responsibility and I hope it won't color your opinion of Leonard, who is not only a wonderful guy but also, I hear, a gentle and thorough [[lover]]."
</blockquote>

Leonard becomes despondent over Penny's rejection and refuses to participate in playing [[Dance Dance Revolution]] with Wallowitz. Meanwhile, Raj enters the building's hallway, running into Penny. Penny blurts out her frustrations over her argument with Leonard and Sheldon while Raj, terrified, is back into a corner. As Penny prattles on, Raj voices an inner monologue about how much of a chatterbox Penny is and how he'll someday marry an quiet Indian woman; he then segues into an [[Indian]] [[lullaby]]. When Penny finishes speaking, Raj nods, pretending he was listening, then receives a hug. Penny believes that Raj is agreeing with how just because all the men in her life have treated her horribly, doesn't mean she should judge Leonard and Sheldon prematurely. Raj, now safe from Penny's chatter inside the apartment, tells his experience to the geniuses. Wollowitz is skeptical and, when he asks how Penny hugged him, Raj shows him by example; Wollowitz immediately reciprocates the hug when he smells Penny's perfume on Raj's jacket.

Leonard decides to write a formal apology in the form of a lengthy essay, about how, although what they did was wrong, the ends can justify the means; he cites explanations from the scientific community, such as [[Marie Curie]]'s painful death from [[radiation poisoning]] leading to huge advancements in [[medicine]]. When he tries to slide it under her door, Penny opens it, catching him. A stuttering Leonard begins to read the essay, but Penny stops him, accepting the apology. She gives him a lingering hug, then kisses his cheek. When she returns to her living room, a bashful Leonard accidentally bangs into the door when trying to enter his own apartment. Later, Leonard and Sheldon are determined to make up their error by assembling the entertainment center Penny purchased. They, along with Rajeesh and Wollowitz, survey the instructions and are disappointed with the [[pictograph]] given. They decide to redesign the entire piece of furniture to accommodate not only her flat screen [[television]], but also her [[stereo]]. While boys are arguing over how to build a cooling system, Penny keeps protesting that she can put the center together herself. They ignore her and when Penny sarcastically offers to take off her clothes, the four geniuses are so engrossed with the redesign they don't even turn around. They find a solution and as they head off to find supplies, Penny admits to an empty living room that the apartment does look great now that it's clean.
