The Shadow-Mirror is destroyed, the Inspectors are defeated and the threat of the Einst is over. Although it appears the Earth can enjoy a relative peace, something dark and sinister looms over the horizon. A relatively small and unknown conglomerate introduces its new mech for the Earth Federation Army. However, as this unit is mass-produced, large number of civilians around the world go missing and giant, humanoid machines not of Earth origin appear out of nowhere and attack Asakusa City.
Months before the story begins, in the midst of the events of Super Robot Taisen: Original Generation 2, the Cry Wolves Squadron, consisting Albero Esto, Hugo Medio and Albero's son Foglia Esto, were sent by Mitarl Zapad to investigate the Earth Cradle. They encountered the Einsts and managed to capture a single Einst Regisseur. Later on, they were sent to the White Star to capture the Zweizergain. However, they found the remains of Soulgain instead, and had to retreat as the White Star started to shake and be absorbed by the Stern Neue Regisseur. As the Cry Wolves retreated, the cockpit of Soulgain, with a dying Axel Almer inside, was accidentally dropped. Just before he submitted to his fate, he encountered the spirit of Einst Alchemie, who in turn merged with him and saved his life. The Cry Wolves soon picked up the missing cockpit.

Like before, mysterious beings behind the shadows are at work again, along with strange, new forces distorting the laws of physics, space-time and reality. As former heroes confront these turn of events, new ones will emerge to stand up alongside them against the darkness. Familiar faces make a return, while some will appear most unexpectedly, as the Earth and its citizens find itself yet in another struggle for freedom and destiny...
The story begins as Kai took care of a rogue scientist named Donna, who unleashed her creation the Wendigo. He later receives his customized Gespenst and gave the schematics to Albero and Hugo as well.

Later, Kouta Azuma encountered Warrior Roar and helped him to fight the Shura invaders in Asakusa City, including Phorka Albark, Phernand Albark and Arco Katwor, utilizing the Compatible Kaiser. In the same time, the SRX Team also witnessed the first deploy of the Mironga unit, which didn't perform as expected.

The Wong Heavy Industries, learning the failure of Mironga, developed its successor, Bartoll, designed by Professor Wilhelm von Juergen. However, during the exhibition in China, the Bartoll's system, ODE, went awry and began a mass abducting spree; Kusuha Mizuha, Lamia Loveless, Arado Balanga, Seolla Schweitzer and Latune Subbota included as its victim. In the midst of the chaos, Phorka kidnapped Kouta's sister, Shouko Azuma, per the agreement between the Shura and Duminuss. Simultaneously, the Tesla Leicht Institute was attacked by Kyle Bean, along with an army of Mironga. However, after various encounters, he eventually succumbed to a modified ODE System, combined with the GEIM System, and was slain after the intervention of Shu Shirakawa.

Meanwhile in space, the Hiryuu Custom encountered several weird space creatures, rescuing Sleigh Presty on the way. They also had encounter of the three homunculus of Duminuss. They soon rendezvous with the Hagane and joined the assault on Hellgate Facility, with the Kurogane trailing behind afterwards.

During the assault of Hellgate, they successfully rescued Kusuha, Arado, Seolla and Latune. However, they failed to save Lamia as she was shot down by Juergen before she could be put in safety. After crippling Juergen, Duminuss came into the scene and declared that Juergen has outlived his usefulness and executed him. The EFA was forced to retreat, only to witness the Shura Fortress Swordian suddenly appear near the Hellgate Facility. The teams later split in order to fulfil their assigned tasks.

The information of Shura on Earth was intercepted by the Cry Wolves, but in the meantime, the new Einsts in their custody, now dubbed Jetzt, broke free and not even the mass produced Wendigo could stop them. It was at that time that Axel returned to the battlefield to repay his debt to the Cry Wolves for saving his life. Alchemie also mysteriously popped out with her Persoenlichkeit and declared that she must stop the Jetzt. Axel decided to tag along with her afterwards, interested to see how the world evolves after all the chaos he caused in the past.

In the meantime, after being talked down by Shouko, Phorka started to doubt the lifestyle of Shura and develops feelings to her. Ultimately, when he was ordered to transfer Shouko to the Hellgate Facility, Phorka defected from the Shura and challenged both Phernand and another Shura warrior, Alion Lucada. Although he was helped by the Earth Federation Army, Arco managed to covertly capture Shouko from Phorka's protection.

Duminuss later sent out Despoiniz and Tiz to capture Raul Gureden and the Time Flow Engine mechanics, Raji Montoya and Mizuho Saiki. However, they almost failed, and Despoiniz instead developed a small crush on Raul. The SRX Team and Hagane joined with the Kurogane in the ensuing battle, but they were shocked by the appearance of G Thunder Gate, which Warrior Roar claimed to have belonged to his sister, Emmy.

In the wake of the battle, Ryusei Date and Mai Kobayashi tried to develop a new combination attack with the help of Latune, much to her distress as she viewed Mai as her competition for Ryusei's affection. However, Latune managed to put aside the difference and helped Ryusei and Mai to successfully pull the attack off, just in time for the ATX Team and the Hiryuu Custom to arrive. However, they were suddenly attacked by a squad of Bartolls, and to their shock, leading them was none other than Lamia, reprogrammed by Duminuss and beckoned them to destroy her, knowing that it would demoralize the team totally. Although Kyosuke almost fell to depression hearing this, he later decided that this time he'll fulfill his past promise for real, to kill Lamia in case she lost her mind.

When they were to inform Kusuha and Bullet, they found them fighting a being related to the Choukijins, the Ijin. Gilliam Yeager later devised a method to reach the Swordian Fortress, to capture their gates, the Swordian Daggers. In search of the gates, they had an encounter with Shura General Magnaz Ald and Phernand. On another place, however, Kouta, Raul and Lune Zoldark were being chased by Bartolls, until they decided to fight back, and that was when Despoiniz and Tiz arrived along with Emmy. The clash between Compatible Kaiser and G Thunder Gate caused a reaction with the Over Gate Engine and brought forth Raul's sister, Fiona Gureden, into this dimension. Kouta soon realized that Emmy was in fact his brainwashed sister Shouko.

Before they could react, Axel and Alchemie interrupted the battle, followed by the Hagane and Hiryuu Custom. Though at first doubtful on Axel's allegiance, Kyosuke decided to trust him for awhile. The homunculus retreated, but in their place, Lamia once again fought them. After being beaten, Lamia decided to execute the self-destruct sequence of Code: ATA, until Axel berated her, asking her purpose of creation and mentioned Lemon's name, causing Lamia to be stunned for awhile and Axel retaliated by activating Code: DTD, resetting her memories to the point before she was reprogrammed. Axel later gave Lamia back to Kyosuke, safe and sound, and continues to follow Alchemie in her quest to defeat the Jetzt. In turn, Kyosuke promised to repay the debt by Axel one day. Unfortunately, Raul later found out that Raji and Mizuho were kidnapped by Arco.

Shortly after both Lamia and Fiona recovered, the Tesla Leicht Institute came under attack by the Shura army, led by Phorka's brother Altis Tarl. They executed Gilliam's plan and managed to steal four Swordian Daggers. In the same time, Shouko once again arrived and Kouta managed to break her free from the mind control and formed the G Compatible Kaiser with their two machines. Before they could make the jump to Swordian, however, the team received a distress call by the Cry Wolves, who were on the verge of annihilation by the Jetzt. In the meantime, Raji and Mizuho were ordered by Duminuss to build another the Time Flow Engine, putting Despoiniz to watch them. However, Raji and Mizuho managed to connect with her.

Albero attempted to capture the Jetzt Regisseur, but failed. As the creature retailiated, Foglia bravely covered his father and was in turn slain. Hugo was soon attacked and put in critical condition. The sudden apperance of Axel and Alchemie gave Albero and Hugo time to escape, and the duo continued the Cry Wolves' battle. They were later joined by the Earth Federation Army, but the Ijin mysteriously arrived and helped the Jetzt Regisseur. Axel and Alchemie left once more and the team set off to the Swordian Fortress.

Upon entering the fortress, they were attacked by Magnaz and a brainwashed Phernand, taken over by his anger of constantly being defeated by Phorka. He pulled off a temporary evolution to his Valefor, giving him an advantage, but Phorka in turn permanently evolved his Ialdabaoth, turning the battle to his favor, and also killed Magnaz. They later fought Altis, but as the match reached its climax, Tiz attacked both Phorka and Altis with a Mironga, and Altis was slain protecting Phorka.

Enraged with Altis' death, his lover Maythis Mark attacked the team, only to be defeated and almost killed by Tiz, until Alion arrives and reveals that Tiz was only a disguise by Arco. Phernand also arrived, recovered from his brainwashing, and together they challenged and emerged victorious against the Shura King Alkaid Nassh. After his defeat, Alkaid anointed Phorka as the next Shura King.

Deeper to the fortress, the EFA were attacked by Arco and another Shura General, Mizal Touval, bringing along a squad of Bartoll. After his defeat, Tiz and Laliar arrived to attack the team, but Axel, Alchemie and Shu Shirakawa joined the battle against the homunculi. After their defeat, Duminuss arrived and forcefully merged with them, but was also defeated. She retreated to the back chamber and summoned her creator, Warrior Roar's nemesis Dark Brain. Dark Brain however dubbed her failed product and destroyed her. Before he could destroy the single remaining homunculi, Despoiniz, the Earth Federation Army stopped him and fought in a gruelling battle to destroy him.

Right after Dark Brain's defeat, however, Shu betrayed the Earth Federation Army and attempted to initiate the Ragnarok, tapping the power of Shiva Volkruss and turned his Granzon into Neo Granzon. He was also defeated and died without regrets, proud that the EFA could push him into full power and still defeat him.

After the battle, Phorka, Phernand, Alion and Maythis decided to leave the universe to find a new home for the Shura, despite Shouko's protest. Axel and Alchemie also left to find their own 'paradise'. In the meantime, Albero found out that Hugo would require cybernetics to have his life saved. Graien Grassman also realized the growing power of the Hagane, Hiryuu Custom team and opted to create a team to match their might. He was tempted to dismantle the Hellgate Facility, until Mitsuko Isurugi mentioned that there may be some values left within the Facility. In the same time, Raul and Fiona dismantled the Excellence engines, fearing that it would be used for a grand scheme of evil like Duminuss and Dark Brain. They worked on creating a new rescue unit, while opening a new repair shop called "L&E Corporation". Despoiniz, now adopted to the Guredens, left behind her past by self-destructing her machine. The remainong members of the main cast were later invited to a party in the Azuma household, also celebrating the birth of Garnet Sunday's twin children.

Gameplay

The same tactical gameplay from Original Generations were carried over to Original Generation Gaiden, along with the Twin Battle System and Twin Command game mechanics.

The first of two new gameplay features in Original Generation Gaiden is a card battling mini-game, entitled, Shuffler Battle Mode. Separate from the main game, this unique card game allows the player to play against the computer using trading cards representing various characters and mechs in the Original Generation games, played in the style of traditional collectible card games, such as Magic: The Gathering and Yu-Gi-Oh! Duel Monsters. The second gameplay feature is the inclusion of a Free Battle Mode, where the player is given the freedom of setting their own scenario, placing which allied or enemy characters and mechs on the field in a specific environment.

Changes And Additions

Like Original Generations, Original Generation Gaiden includes new content, in the form of new characters and mecha, but also provides additions to existing characters and mechs.

  • Additional mecha designed specifically for the game include the following:
    • Gespenst MK II M Custom
      • A heavily customized Gespenst for Kai Kitamura, and painted in his signature colors, this unit is mounted with Plasma Bucklers on both arms, and will utilize more grappling and martial arts techniques, as per his combat style.
  • Several existing units gain new variations, such as Sanger Zonvolt's Dygenguar, which can, for the first time in the series, utilize its previously disabled "default" weapons as an alternative to its Colossal Blade attacks.
    • Existing units also receive new attack animation sequences, such as the Cybuster's Akashic Buster.
