Technical
Onimusha 3 is the first game in the series to use the analog sticks (besides as a button) and real-time rendered 3D environments instead of static background images.
Continuation
Although Capcom stated on several occasions that Onimusha 3 would be the end of the series, the ending seems to indicate another game revolving around sealing the power of Samanosuke's soul collector. Indeed, a new Onimusha game entitled "Shin Onimusha: Dawn of Dreams" has been announced, although it's story hasn't yet been revealed.
