Skipper Matthews is a comic book collector who collects many comics yet only reads one, the Masked Mutant. The Masked Mutant is an evil supervillain who can change his molecular form into any solid material. He is constantly opposed by a league of superheroes lead by the Galloping Gazelle, the world's fastest man. While riding the bus to the dentist he meets Libby a girl who strikes up a conversation with him about comic books. He gets so caught up talking to her that he gets off at the wrong stop and spots the Masked Mutant's headquarters. Skipper decides to check out the Masked Mutant's headquarters with Libby. Skipper finds a large printing press and layouts for the last issue of the Masked Mutant. While leafing through the layouts Skipper notices a series of panels for the next issue, and the new character drawn within looks exactly like him.

When Skipper gets home, he discovers in a new issue of the comic book that the Galloping Gazelle has been held hostage in the Mutant's headquarters. Skipper returns to the headquarters to rescue the Galloping Gazelle. He finds the superhero and the two goes to confront the Masked Mutant. When Gazelle plan to defect Mutant fails he abandons Skipper. Just before Mutant kills Skipper by dropping from the ceiling of his private office, Libby appears in the doorway and defects Mutant with a yellow toy gun called Molecule-Melter. Before Skipper could thank her, Libby transforms into the Masked Mutant. The Mutant explains the previous Masked Mutant was actually the Magnificent Molecule Man, who worked for the Masked Mutant. The Masked Mutant also informs Skipper that he has turned Skipper into a comic book character. Skipper defects Mutant by tricking him into transforming into a liquid, since Mutant can only transform into solids he cannot transform back from a liquid. When Skipper returns home he discovers he bleeds ink.

Using a combination of skill, strategy and problem solving, players must navigate through the Mutant's domain, systematically defeating each foe. There's no point in trying to reason with them, fighting or running are your best choices. To help new players, there's a League of Good Guys with helpful advice.
