The game begins as the Prince arrives in his brother Malik's kingdom while it is under siege by an unidentified enemy nation. As a last resort, Malik releases the Army of Solomon, thinking he will be able to use it to defend his kingdom. Instead, an evil ifrit by the name of Ratash is released along with his undead sand army, and they begin to demolish everything in their path, growing steadily stronger as they gain access to more sand. The Prince and Malik are separated, but each receives one half of the seal that was keeping the army locked up, and this allows each of them to absorb the power of the foes they strike down. As he escapes the army's attacks, the Prince stumbles upon a strange waterlike portal, which he enters. Inside, he is told by a mysterious woman, later revealed as a mystical [[djinn]], who tells him he must stop the army before it is too late by putting the two pieces of the seal back together. She gives him the power to reverse time and sends him off. The rest of the game progresses as the Prince tries to rejoin his brother, traveling through the different parts of the kingdom, and finding portals every now and then through which he talks to the [[djinn]] woman about his progress. Eventually, he realizes that Malik has become brainwashed by his half of the seal, thirsting for power and not caring about the army anymore. Eventually, the Prince and Malik team up and apparently defeat Ratash, Malik striking the final blow and absorbing all of the demon's power into his seal. This later causes him to turn into a golden version of Ratash, who then begins to grow steadily bigger as a sandstorm approaches. The [[djinn]] woman informs the Prince that he will need a special sword from the hidden [[djinn]] city to defeat Ratash, and so he heads there after a short battle with Malik/Ratash. With the help of the [[djinn]], he eventually reaches the sword in the ancient ruined city, learning along the way that Ratash was once a [[djinn]] himself, who despised Solomon's cooperation with the [[djinn]] people and vowed to destroy him. As the Prince goes back to the surface, he is confronted by a steadily growing number of sand monsters, heading for the highest point in the city to fight Ratash/Malik. As he climbs the final steps of the tower, he is assaulted by hundreds of enemies, until at last he gets a glimpse of the now gigantic, multiple-story-tall monster that is Ratash. The final boss fight ensues, a section of it taking place on flying rubble in the sandstorm, until the Prince finally kills Ratash and the army and sandstorm disappear. The last moments of the game depicts the now back-to-normal but dying Malik telling the Prince that he couldn't control his actions, but that he will be a great ruler one day. The game ends as the Prince says that the hardest part is yet to come: telling his father, who lives in Babylon, about what happened.

In the Wii version, which occurs chronologically at roughly the same time, the prince has now left his father's side in search of a Kingdom to conquer. In the Persian desert wilderness he has discovered the forgotten kingdom of Izdihar. The game opens as the ruins he is exploring crumble around him. His life is saved by the small golden djinn Zahra, who promises the prince she will lead him into the heart of Izdihar to help him conquer it. But as the Prince proceeds he discovers the country is occupied by strange beasts and dangerous forces that force him to question Zahra's motives. He discovers Zahra's existence is as a guardian of Izdihar and she has led him on a perilous journey from which there is no possible return until he has rid the kingdom of it's powerful and evil possessors, a dark sorceress and a monster that was once a man. No longer possessing the dagger of time, he learns from the djinn how to manipulate sand to give him powers that will help him scale heights beyond all belief, and to evade death.

The PSP version features a plot in which the prophecy is written that a member of Prince's royal family will bring end to an evil fire spirit Ahihud's dark reign over hidden mystic land. To ensure his survival, the evil spirit's minions hunt down those with the royal blood. Prince escapes his tower, where he is kept protected by his father, and pursues a mysterious guiding light, which turns out to be Helem, a spirit of time who promises to help the Prince defeat his enemy.

The Prince has the ability to rewind time from the very beginning of the game and throughout the game he learns new powers. The biggest new feature is the addition of elemental powers,<ref name="Kotaku Feb2010 Preview"/> which bring a new dimension to the core gameplay, because of the way these powers interact with each other and the Prince's other abilities. There are four core powers in the game: Fire, Ice, Wind and Earth. Combat in the Wii version makes use of the [[Wii]]'s motion sensing capabilities. A flick of the Wii Remote will swing the Prince's sword, and the same gesture with the Nunchuk will make him throw a punch. ===PS3/XBOX 360/PC===
The game begins as the Prince arrives in his brother Malik's kingdom while it is under siege by an unidentified enemy nation. As a last resort, Malik releases the Army of Solomon, thinking he will be able to use it to defend his kingdom. Instead, an evil ifrit by the name of Ratash is released along with his undead sand army, and they begin to demolish everything in their path, growing steadily stronger as they gain access to more sand. The Prince and Malik are separated, but each receives one half of the seal that was keeping the army locked up, and this allows each of them to absorb the power of the foes they strike down. As he escapes the army's attacks, the Prince stumbles upon a strange waterlike portal, which he enters. Inside, he is told by a mysterious woman, later revealed as a mystical [[djinn]], who tells him he must stop the army before it is too late by putting the two pieces of the seal back together. She gives him the power to reverse time and sends him off. The rest of the game progresses as the Prince tries to rejoin his brother, traveling through the different parts of the kingdom, and finding portals every now and then through which he talks to the [[djinn]] woman about his progress. Eventually, he realizes that Malik has become brainwashed by his half of the seal, thirsting for power and not caring about the army anymore. Eventually, the Prince and Malik team up and apparently defeat Ratash, Malik striking the final blow and absorbing all of the demon's power into his seal. This later causes him to turn into a golden version of Ratash, who then begins to grow steadily bigger as a sandstorm approaches. The [[djinn]] woman informs the Prince that he will need a special sword from the hidden [[djinn]] city to defeat Ratash, and so he heads there after a short battle with Malik/Ratash. With the help of the [[djinn]], he eventually reaches the sword in the ancient ruined city, learning along the way that Ratash was once a [[djinn]] himself, who despised Solomon's cooperation with the [[djinn]] people and vowed to destroy him. As the Prince goes back to the surface, he is confronted by a steadily growing number of sand monsters, heading for the highest point in the city to fight Ratash/Malik. As he climbs the final steps of the tower, he is assaulted by hundreds of enemies, until at last he gets a glimpse of the now gigantic, multiple-story-tall monster that is Ratash. The final boss fight ensues, a section of it taking place on flying rubble in the sandstorm, until the Prince finally kills Ratash and the army and sandstorm disappear. The last moments of the game depicts the now back-to-normal but dying Malik telling the Prince that he couldn't control his actions, but that he will be a great ruler one day. The game ends as the Prince says that the hardest part is yet to come: telling his father, who lives in Babylon, about what happened.

In the Wii version, which occurs chronologically at roughly the same time, the prince has now left his father's side in search of a Kingdom to conquer. In the Persian desert wilderness he has discovered the forgotten kingdom of Izdihar. The game opens as the ruins he is exploring crumble around him. His life is saved by the small golden djinn Zahra, who promises the prince she will lead him into the heart of Izdihar to help him conquer it. But as the Prince proceeds he discovers the country is occupied by strange beasts and dangerous forces that force him to question Zahra's motives. He discovers Zahra's existence is as a guardian of Izdihar and she has led him on a perilous journey from which there is no possible return until he has rid the kingdom of it's powerful and evil possessors, a dark sorceress and a monster that was once a man. No longer possessing the dagger of time, he learns from the djinn how to manipulate sand to give him powers that will help him scale heights beyond all belief, and to evade death.

The PSP version features a plot in which the prophecy is written that a member of Prince's royal family will bring end to an evil fire spirit Ahihud's dark reign over hidden mystic land. To ensure his survival, the evil spirit's minions hunt down those with the royal blood. Prince escapes his tower, where he is kept protected by his father, and pursues a mysterious guiding light, which turns out to be Helem, a spirit of time who promises to help the Prince defeat his enemy.

The Prince has the ability to rewind time from the very beginning of the game and throughout the game he learns new powers. There are four core powers in the game: Fire, Ice, Wind and Earth. Combat in the Wii version makes use of the [[Wii]]'s motion sensing capabilities. A flick of the Wii Remote will swing the Prince's sword, and the same gesture with the Nunchuk will make him throw a punch.
