La historia de Naruto puede ser dividida en numerosas sagas, que se distinguen por ser misiones específicas o eventos que ocurren. Todos van cronológicamente, exceptuando la de Kakashi Gaiden

Naruto

1. Introducción: Episodios 1-5, Capítulos 1-8: Esta saga es la introducción de Naruto, Sasuke, Sakura, a su vida ninja la formación dle equipo 7 junto con Kakashi.
2. EL país de la ola: Episodios 6-19, Capítulos 9-33: Esta saga es la priemra mision importante que tienen. EL equipo 7 ha de escoltar al contructor d epuentes, Tazuna, al País de la ola. Deben protegerle de Gatô y los ninjas que este contrato. En ella, se encuentran con Zabuza Momochi y con Haku, y luchan contra ellos. Al final, consiguen completar la misión, y Naruto encuentra su "Camino dle Ninja".
3. El exámen de Chunin: Episodios 20-67, Capítulos 34-114,: En esta saga transcurre todo el exámen de Chunin. Hacen aparición los nueve novatos, por primera vez juntos. También hacen aparición sus maestros, Jiraiya, Kabuto, Orochimaru y el equipo de la Arena y del Sonido.
4. La invasión de Konoha: Episodios 68-80, Capítulos 115-138: Esta saga interumpe el exámen de Chunin con la invasión de Orochimaru a Konoha, su lucha contra el Hokage y la traición de la Villa Oculta de la Arena. También contiene a Gaara desatando el poder de su Biyū, el Ichibi.
5. El retorno de Itachi: Episodios 81-85, Capítulos 139-148: Esta saga muestra a Itachi, junto con Kisame, volver a Konoha en busca de Naruto, así como la presentación de Akatsuki. También muetsra la primera batlla entre Sasuke e Itachi, y el deseo de cada uno con el otro.
6. Buscando a Tsunade: Episodios 86-100, Capítulos 149-171: Esta saga cubre la búsqueda de Tsunade, por Naruto y Jiraiya, mientras que Naruto aprende el Rasengan. Por otra parte, Orochimaru y Kabuto también la buscan, peor para que esta sane los brazos de Orochimaru.
7. Desenmascarando a Kakashi: Episodio 101: Esta saga, de un solo capítulo, cubre como Naruto, Sakura y Sasue, intentan ver la cara que tiene Kakashi tras la máscara.
8. EL país del Té: Episodios 102-106 (solo en el anime): Este saga, es una pequeña mision, en la que el equipo 7, sin Kakashi, debe proteger a Idate Morino, el hermano pequeño de Ibiki Morino, a lo largo de una carrera. Aquí Sasuke empieza a darse cuenta de que Naruto se está haciendo más fuerte.
9. La recuperación de Sasuke: Episodios 107-135, Capítulos 172-238: Esta saga es cuando Sasuke toma la decisión de irse con Orochimaru para ser más fuerte. Esta saga se centra en a persecución de Sasuke y los combates que libra el equipo liderado por Shikamaru contra los 5 del sonido.

Sagas de relleno

Para permitir al manga trabajar más libre, incluyeron episodios de relleno. Estos transcurren durante medio año después de la marcha de Sasuke. Estos capítulos no tienen importancia en la serie. Aunque dan datos sobre otros personajes, ya que cuenta la vida e historias que ayuda a comprenderlos. Mientras, que ponen a Jiraiya espiando a Akatsuki, y a Tsunade preocupada por que Naruto no vaya en busca de Sasuke. Una vez terminados, Naruto s eva con Jiraiya durnate dos años y medio.

1. Infiltrandose en los dominios de Orochimaru: Episodios 136-141: This arc covers Jiraiya, Naruto and Sakura following up on a lead in an attempt to rescue Sasuke, which points to what is Orochimaru's former lair.
2. La venganza de Mizuki: Episodios 142-147: This arc covers the return of Mizuki — a minor villain from the first episode — who is after Iruka and Naruto, who originally defeated him and foiled his plan to steal a crucial scroll from the village.
3. Bikōchū: Episodios 148-151: This arc covers a joint quest of Naruto and Team Kurenai in search of a legendary scent bug which should be able to locate Sasuke by the faintest scent he left behind. However, there are others after the bug, too.
4. Raiga: Episodios 152-157: This arc covers a mission Naruto and Team Guy go onto in an attempt to capture the maniac Raiga, a former member of the Seven Swordsmen of the Mist, who is terrorizing a small village and might have information on Akatsuki member Kisame Hoshigaki, and save the village that Raiga took over.
5. La misión de supervivencia: Episode 158: Naruto, and the rest of Konoha's Genin shinobi take groups of younger ninja students on a survival training mission. Naruto gets stuck with Konohamaru and the gang, and leads them astray.
6. En busca del cazador: Episodios 159-160: Naruto is unwillingly teamed up with Kiba and Hinata for a mission: they must capture a so-called common thief. However, a mysterious bounty hunter named Sazanami is also after the thief, which puts him and the Konoha shinobi at odds against each other.
7. Las bestias verdes: Episode 161: Two outsiders sneak into the hidden village of Konoha by impersonating Lee and Guy, in an attempt learn its secrets (in order to impress the women of their village).
8. El país del pájaro: Episodios 162-167: This arc covers a trip to the Bird Country. Naruto, Neji and Tenten must solve the mystery of the ghost of Noroimusha. They soon get involved in Bird Country's inner conflicts.
9. El ninja cocinero: Episode 168: This is a one-shot episode involving Naruto, Sakura and Chōji helping out Ichiraku's owner in a cook-off against Ryōnin (aka ryōri-ninja, "cooking ninja") to rescue his daughter.
10. EL país del mar: Episodios 169-173: Naruto, Ino Yamanaka, and Shino Aburame, led by Anko Mitarashi, go to the Sea Country to defeat what is said to be a sea monster. There, Anko gets the chance to regain the memories she lost when she was Orochimaru's student. Also has a brief Sasuke cameo.
11. Cuidando al niño rico: Episode 174: Naruto has been given a mission to play with Kunihisa, the highly spoiled son of a rich jeweler, along with some other minor missions.
12. Cazadores de tesoros: Episodios 175-176: Naruto is yet again teamed up with Kiba and Hinata for a mission to dig up a hidden treasure. However, if Naruto and crew fail this mission, they will be sent back to the academy.
13. En busca del ninja cartero: Episode 177: Naruto finds Jiraiya in a hotspring village, struggling to finish his latest novel. Naruto decides to help Jiraiya write his manuscript, which he entrusts to a special Courier Ninja. However, it gets mixed up with a very important parcel. Naruto and Jiraiya have to retrieve the manuscript before it causes a war.
14. La Villa Oculta de la Estrella: Episodios 178-183: Naruto rejoins Team Guy on a mission to Hoshigakure to guard a special meteorite with a mysterious power. Here he meets Sumaru, a boy who, like Naruto, is determined to become a Kage. However, many problems and secrets lie within the Hidden Star Village.
15. El largo día de Kiba: Episode 184: Akamaru is infected with a biological weapon which makes him go berserk, and it's Kiba's job to save him.
16. El legendario Onbaa: Episode 185: A strange creature clings on to Naruto's back which he can't get off. Tsunade speculates that it must be the legendary "Onbaa". Once it sticks on to you, you can't get it off until it's an adult.
17. Shino se ríe: Episode 186: Naruto and Shino are escorting Fuuta, the next in line heir to the Kagetsu clan. Even though Fuuta will inherit all assets from the late head, a special condition is attached: He must not laugh in his seat at the funeral.
18. Centro de mudanza de Konoha: Episodios 187-191: A request comes from the lord of the Land of Vegetables to escort a group of peddlers. Naruto, Chōji, and Hinata are forced to team up and join the peddlers on their journey, and later on they are attacked by three mysterious jōnin ninja.
19. El paraíso regordete: Episode 192: Ino is picked for a mission by the daimyo's daughter, Princess Fuku. Her task is to go to a wedding meeting in place of the princess, who has been getting fat from eating too much.
20. El Dojo de Lee: Episode 193: Lee builds his own dojo and trains by challenging others. Guy had planned to challenge Lee but was distracted by Ino's accidental emergency call. An intruder disguises himself as Guy and hopes to discover Konoha's secrets.
21. El castillo maldito: Episode 194: Naruto, Hinata, and Kiba are sent to the Land of Honey to search for the Daimyō's wife. There, they find an eerie castle, and journey inside to search for clues.
22. El nuevo aprendiz de Gai: Episodios 195-196: Guy is asked to look after a boy named Yagura by an acquaintance. However, this boy seems to only be interested in getting revenge against Guy for defeating his father.
23. Los planos de Konoha: Episodios 197-201: An old carpenter named Gennou steals plans for important facilities in Konoha. Worried that he may be allied with someone planning on invading Konoha, Tsunade appoints Shikamaru as the leader of the ten prominent Genin to investigate the situation.
24. Las 5 mejores batallas: Episode 202: A special episode showing certain battles from the show. Sasuke also makes a short appearance in this episode.
25. El clan Kurama: Episodios 203-207: Kurenai quits as Team 8 leader to take care of some old business with a former pupil.
26. Kacho Fugetsu: Episode 208: Naruto and Kiba have to protect a man and a famed clay bowl; however, the client treats them like dirt. Meanwhile, some people are trying to steal the bowl.
27. Shinobazu: Episodios 209-212: Naruto, Lee, and Sakura oversee the transfer of a member of "Shinobazu" - a group of rogue ninja who commit crimes for a living - to a prison.
28. Menma: Episodios 213-215: Naruto finds a strange boy with amnesia and a special ocarina. Since he can't remember his name, Naruto calls him Menma. Naruto tries to help him regain his memories.
29. Devolviendo el favor: Episodios 216-220: Ninja candidate Matsuri is kidnapped from Sunagakure. A mysterious group calling themsleves the 'Shiitenshounin' (lit. 'Four Heavenly Directions People') sends Gaara a challenge. The Konoha Eleven (Tenten excluded) are sent to aid the Sunagakure ninja in debt to their aid in the Sasuke Retrieval arc. Shikamaru divides the group into two teams: Naruto, Shikamaru, Choji, Ino, Kiba, and Lee as the main force and Sakura, Neji, Hinata, and Shino as medical support and scouts.

Kakashi Gaiden

1. Kakashi Gaiden: Capítulos 239-244 (solo manga): Es una intermisión entre Naruto y Naruto: Shippūden. Esta saga es un flashback que cuenta como Kakashi consiguió su Sharingan y la cicatriz de su ojo izquierdo. También explica algunas cosas de kakashi, como por que está empeñado en el trabajo en equipo de tres y su depsuntualidad apra llegar a la hora.
